Elizabeth questions the value of a US naval base in Bahrain after it is hit by a massive climate change fueled cyclone. Dalton initially dismisses her concerns, but during a televised debate between presidential candidates, he has a change of heart and condemns those who deny climate change for financial profit. Meanwhile, Henry is approached by the DIA to join a new anti-terror group to track down the remnants of Hizb al-Shahid; and the McCords are sent a series of photos showing their children being stalked after Jason’s laptop was hacked.

Elizabeth cautiously negotiates a regime change in Algeria in an attempt to prevent a civil war, but her plans falls apart with the unexpected death of the trusted U.S. Ambassador to the divided North African country. Meanwhile, Henry launches a crusade to save religious antiquities that are being destroyed by Hizb al-Shahid; and the McCord children get their own security detail as FBI Director Keith Doherty looks into the hacking of Jason's computer.

A group of young environmental activists are arrested by the Chinese military when they stumble upon what is supposed to be a secret missile launching facility in the South China Sea. Lacking information, and surprised by China's unwillingness to negotiate, Elizabeth and President Dalton visit Vietnam to rally support against China's territorial claims of those islands. Meanwhile, after a cyber-attack on his home, Henry becomes disillusioned by the agents responsible for their security, and increasingly paranoid about one of Elizabeth's ex-students.

The Dalton administration comes under criticism by the Bureau of African Affairs for their lack of attention to the upcoming Angolan election; and it falls upon Elizabeth to ease their fears over the situation. Nadine and Mike B's relationship heats up, but Elizabeth finds out information about her old friend that makes her question both his loyalties and the motives of France's president on the third-season finale.
